Not really. For example, if you do an IGCSE subject from CIE and one from Edexcel, they'd be considered as the same qualification since they're both IGCSEs, the exam board doesn't influence the priority or significance of the subject itself, it's the qualification (e.g. AS-Level, IGCSE, A-level, etc.) which counts and not the exam board. So don't worry, it doesn't cause any problems as long as you do the same qualification at Edexcel as you would from CIE.
